Back to Blog Repairs Skylights and Your Roof: Repair, Replace, or Remove During Re-Roofing?
Mark WhiteJune 22, 20255 min read Skylights rank as the #1 source of roof leaks in my 25+ years of experience. Not because skylights are inherently bad, modern skylights are well-engineered. The problem is usually the flashing around them, which deteriorates faster than the skylight or the roof.
If you're getting a roof replacement and you have skylights, you have a decision to make. Let me help.
Option 1: Replace Skylights with the Roof (Recommended)
If your skylights are over 10 years old, replace them during the re-roof. The labor to remove old skylights, install new ones, and flash them is significantly cheaper during a roof replacement (the area is already open) than as a standalone project.
New skylights come with improved flashing kits, better seals, and modern low-E glass. Cost during re-roof: $800-$1,500 per skylight including the unit and installation. Standalone replacement: $1,500-$2,500.
Option 2: Re-flash Existing Skylights
If your skylights are newer (under 10 years) and in good condition, we'll remove the surrounding shingles, install new flashing kits, and integrate them into the new roof system. This preserves functional skylights while ensuring the flashing is fresh.
The key: NEVER re-roof over existing skylight flashing. Old flashing under new shingles is the #1 cause of skylight leaks on recently replaced roofs. Any roofer who says 'we'll just shingle around it' is setting you up for a leak.

Some homeowners have skylights they never wanted, maybe the previous owner installed them and they cause more trouble than they're worth. During a re-roof, we can remove the skylight, frame and deck the opening, and integrate it seamlessly into the new roof. You'd never know it was there.
Cost: $500-$800 per skylight removal and closure. Eliminates the leak risk permanently.
